When Peter returns to his reality, he discovers that Aunt May has passed away, Harry Osborn is alive and New York City has become a technological wonder. In the short time during his return, Peter also learns that there are new threats in the Big Apple such as a supposed lizard man in the sewers and a flying assailant who has been dubbed the Hobgoblin by the Daily Bugle. During his investigation, Parker discovers that Flint Marko and his wife Emma are the latest victims of Tombstone thus leaving their daughter Penny orphaned. Peter decides to take in Penny Marko with MJ Watson.

Sergei Kravinoff has been called in by the mayor of New York City to contend with the monsters that have been plaguing the city's streets. Sergei first bags Jameson who has been transformed into a Man-Wolf then he follows Spider-Man into the sewers where he comes across the Connors who have been mutated into reptile creatures. Kraven warns Spider-Man to never come between him and his prey or his head would be mounted on his wall. Sergei has a fatalistic nature to hunt down all worthy opponents before his time because there is no greater thrill than the love of the great hunt.

Doctor Strange's extraordinary deeds for New York City have often gone unnoticed but some tabloids have documented the unusual occurrences with Strange in the middle of it. Stephen has sensed something about Peter and some unknown force that has been guiding Parker to a greater purpose or possibly an endgame. Stephen's suspicions become evident when his reality is altered with the return of Parker and the coming of the Beyonder. Dr, Strange and Spider-Man must team up to defeat the Beyonder.

The Beyonder has been watching Peter since his conception at the wrestling match where he was a ring announcer and he introduced Parker as the Amazing Spider-Man. The Beyonder then tested Peter's ability to maintain his prowess by creating existential turmoil in his life. He even became an usher to prevent Peter from seeing Mary Jane during her performance. The Beyonder saw that Peter's devotion to Mary Jane can make him a formidable opponent if he has motivation. When Peter was about to propose to MJ, the Beyonder assumed the identity of a maitre'd in order to initiate the marriage but things didn't go as planned. After Venom was destroyed, it wasn't long after the Beyonder felt a disturbance and Parker was plucked from his reality. As Peter returned to his point in time, everything that transpired had changed. The Beyonder could sense magic was behind this alteration and he would need to prevent the only man who could help Parker prepare for the ultimate battle. The Beyonder also assumes the position of NY's mayor and brings in Kraven to make the game more interesting.

Roderick Kingsley and Norman Osborn shared a passion for collecting masks from different cultures. Osborn became a conglomerate powerhouse with OsCorp while Kingsley became a fashion designing magnate. Kingsley was passionate about the mythic power behind the Festival of Samhain or Halloween. Osborn saw it only as a metaphor for his darker half to come out once a year but he had to conceal it every other day of his life until the Green Goblin surfaced. When the Green Goblin murdered OsCorp's board of directors, Kingsley surmised Osborn was somehow behind it. Kingsley approached Osborn after Norman had returned from another reality. Osborn had contingencies in place to avoid any incrimination by having an unstable employee named Berkhart take the blame for the Green Goblin attacks but he bought Kingsley's silence by appointing him chief financial officer at OsCorp. When New York underwent its technological transformation, Kingsley secretly finances the Jack O' Lantern anarchists while posing as its patriarch the Hobgoblin. Norman was later killed by a bombing perpetrated by the Jack O' Lanterns. Harry was appointed CEO of OsCorp per his father's final wishes and Kingsley became a second father to Harry. Kingsley keeps tabs on Harry's relationship with Gwen Stacy who is Kingsley's top fashion model.

After analyzing the symbiote further, Connors extracts the symbiote's healing ability with the help of Gwen Stacy. Gwen and Connors devise a formula but Connors fills in the genetic gaps with lizard DNA to accelerate the healing process. The formula works and recreates Connors' lost arm but the symbiote's seductive nature to win over its host remained. Connors began to hear a voice in his head that pleaded with him to share his miracle with everyone starting his ailing wife. Connors injects Martha with his serum and then his son Billy. When Connors reverts to his human self, he secretly communicates with Gwen Stacy in developing a method to break the serum's addiction but also to make a lasting process in order to save his wife. Unbeknownst to Gwen, Connors' Lizard persona wants to know how to make the transformation permanent.

Gwen Stacy and Harry become a power couple when Harry took over OsCorp. Their publicity together makes them the talk of constant social media. Gwen has been assisting Dr. Connors in developing a serum that can administer cellular regeneration.

When Norman returns to his point in time, he reestablishes his bond with Harry. Norman grooms Harry to takeover OsCorp because the strain of guilt and regret weighs on Norman. When OsCorp finances Octavius' revolutionary energy project, Harry becomes the forefront for New York's technological advancement. Harry broke up with Mary Jane after she became enamored by Spider-Man when the Green Goblin attacked the parade. Harry eventually met Gwen Stacy and their love affair has been the subject of social media. Harry has become distressed by Gwen's peculiar behavior.

After being left at the alter, John Jameson was appointed to the chief of security at OsCorp. During his time at the company, he has noticed a few peculiarities with certain individuals like Dr. Connors and Gwen Stacy's research in cellular regeneration as well as Ned Leed's persistence to uncover any illicit activities at OsCorp. When Jameson discovers that Gwen has been assisting Connors in recovering from his addiction to the Lizard serum, Connors attacks Jameson and injects him with an alternative serum that slowly transforms Jameson into a Man-Wolf. Jameson becomes a target for Kraven.

Mary Jane and Peter have been working on their relationship since her refusal to marry John Jameson as well as the abuse she took from Eddie Brock when he bonded with the symbiote. Mary Jane wants to have a child with Peter but she is uncertain on whether or not Peter will step up and be a father which could possibly end Spider-Man. When Parker brings home Penny Marko, MJ feels overjoyed to be a mother but she feels conflicted on how Peter will be a father for Penny Marko while being Spider-Man.

When Norman Osborn recalled Flint Marko's desperate attempts to save his daughter from her debilitating disease, he looked up Emma Marko when he returned to his point in time. Norman helped Penny Marko recover and when Fint's parole hearing came up, Norman petitioned for his release. Norman offered Flint a job at a OsCorp warehouse but in a short time, Flint became the target of Lonnie Lincoln aka Tombstone. When Tombstone murdered Penny's parents, she was taken in by Parker and MJ Watson.

Lonnie Lincoln and Robbie Robertson were best friends while growing up in Harlem. Robbie showed an aptitude of being a crusading writer while Lonnie showed only an interest of getting ahead by any means necessary. Later on, Lonnie talked Robbie into breaking into an OsCorp warehouse to expose the company for black market dealings, Robbie agreed to help Lonnie because he wanted to believe Lonnie turned over a new leaf. When they got to the warehouse, Robbie soon discovered that Lonnie was setting him up to take the fall if the heist should go sideways. Lonnie and his crew which included Flint Marko and Dennis Carradine broke into a sealed container. The container had cannisters that were filled with a gaseous preservative. When Robbie got loose from Carradine's grip, he triggered the alarm and a moment of panic, Lonnie dropped the cannister he was holding. The gas began to leak out and Marko sealed the container with Lonnie inside. Lonnie pleaded with Robbie to help him out but Robbie left Lincoln to his fate. The gas caused Lincoln's skin pigmentation to turn completely white and he was placed at Ravencroft's psychiatric ward because the experience put him in a catatonic state. The orderlies at Ravencroft gave Lincoln the name Tombstone because of his stony white complexion and lack of emotion or expression. During his recovery, Lonnie began to remember who he was and what happened to him when he saw Flint Marko's face on the television. Lonnie broke out of Ravencroft and adopted his title as Tombstone. Tombstone began to take over all of New York City's criminal underground and targeted those responsible for his current condition like Flint Marko.

Robbie Robertson took over the Daily Bugle when Jameson was murdered by a Jack O' Latern cultist. Robbie has been doing his best to boost Spider-Man's image after Jameson's detrimental tenor at the Daily Bugle because Spider-Man's temporary absence has left New York open to new threats like cultists, monsters and criminals.

Betty's momentary infatuation with Peter faded when she and Ned Leeds started dating. Betty was concerned by Ned's relentless determination to prove Hobgoblin's connection to OsCorp. Their relationship became even more strained when Ned was implicated as the Hobgoblin. Betty became distraught when Ned was assassinated.

Ned Leeds started dating Betty shortly after Venom was destroyed. Ned has been investigating the presence of the Hobgoblin and his possible connection to OsCorp. When he gets too close to the truth, Kingsley sets up Leeds as the Hobgoblin to deter any attention. When Leeds is escorted to prison, he is assassinated by a surviving victim of the Hobgoblin. Parker knows Leeds was innocent and he will unmask the Hobgoblin.

Detective Neil Garrett has worked his way up to Captain and replaced Capt. George Stacy when he retired from the police force. Garrett is like Jameson and he believes Spider-Man does more harm than good because he attracts the bad element and gets innocent people hurt. Garrett is ordered by the mayor to work with Sergei Kravinoff, a big game hunter in order to track down and eliminate the reptilian threat in the sewers.

The Jack O' Lanterns are a group who have come to worship the Hobgoblin as a symbol of anarchy. This cult resents the technological advancements to New York because they believe the city has abandoned the forgotten man who were left in the wake of its conception. The Jack O' Lanterns are led by Daniel Berkhart, a former employee of OsCorp and his top enforcers are Jason Macendale Jr. and Steven Levins.

Otto returns to his point in history and manages to prevent the fallout of his experiment with Parker's help. Despite his temporary incarceration, Norman Osborn has Otto freed and sets up residence for him at OsCorp. With Stark's mini arc reactor, Otto revolutionizes the alternative energy industry. New York City has become a technological wonder thanks to Otto but OsCorp takes the credit for it because the public will never forgive Doc Octopus for the lives that he has taken or endangered. Otto's body starts to lose stability because the tentacles are drawing too much energy from him. Otto develops a method to imprint his consciousness into OsCorp's mainframe and his living brain assists Connors in his endeavor for cellular regeneration.

Martha Connors is indebted to Spider-Man for saving her son Billy when the Green Goblin attacked a parade in Time Square. Her relationship with Dr. Connors has been strained due to his lack of showing any attention or affection towards her and their son. When Dr. Connors becomes the Lizard, he injects Martha with the same serum that transformed him in order to save her from cancer and then their son Billy Connors.

Billy Connors remembers when Spider-Man saved him from the chaos that the Green Goblin brought to Times Square and eventually developed a blog to promote all of Spider-Man's heroic deeds to New York City. When Dr. Connors transforms himself into the Lizard, he injects Billy with the same serum in order to rebuild their broken bond.
