In fact has it's been shown in more recent ocasions, Man of Steel being one of them, the S isn't a S. It's the kriptonian symbol for hope.
The people of Earth looked at it saw an S and with all those powers, they saw a Superman.

Yeah, it was weird at least(although it was created by Pa and Clark). I didn't like many thinks from Byrne's run though so I didn't know if it was just me. But a symbol like that deserves more depth than the "Look what I scribble, NOW WEAR IT and don't forget to tell the world that your father made it for you".
