Well they're never going to publish the FF again (short of an issue or two now and then to save the copywrite) why hold onto the villains?
They might have another FF run but also because they could easily go to another hero: Red Ghost could have been a villain for Black Panther, Ant-Man (monkeys vs insects), New Avengers, any sci-fi hero really.

The Elite cannot be done in the DCEU. Bizarro is too much of a physical threat, we don't need another Kryptonian-like villain.
Mxyzptlk is too fun of a character to be done, Toyman is too fun of a character, Livewire is doubtful, Metallo would be too similar of a threat.

Not killing when everyone sees DCEU Superman as a murderer lmao and he's different from Pre 52 Superman.
Well, it doens't have to be the same storyline as from the comics, the writer(s) can twist it a bit like The Elite want Superman to join them in assassinating a dictator or an American Presidential candidate Tronald Dump (I kidd). I think the foil between Manchester/The Elite and Superman is good enough to based around a movie: using your powers irresponsibly and killing in cold blood or using your powers responsibly and killing only when its necessarily/self-defense.
Brainiac: An evil robot that can persuade humanity to give up their humanity, emotions, and religions (since Clark did go to church in Man of Steel) while Superman tells them not to.
Metallo: A man turned weapon, created by a military that doesn't trust Superman or wants a Superman of their own.
The Elite: International assassins, led by Manchester Black, a British teenager with an ego the size of Donald Trump lol.
Wasn't it said or shown that Flash going back and forth through time caused a bit of a tilt in the Earth's atmoshpere causing Superman's ship to crash into Daily Planet and Joe Chill to miss Thomas and hit Bruce, I only seen Flashpoint: The Animated Movie.
