Whatever Stewie can do, Lex can do better. Lex is far more intelligent than Stewie. 

Stewie and Lex seem equals Stewie has created advanced fighter-jets, mind control devices, a weather control device, a teleportation device, robots, clones, a working Transporter device from Star Trek, time machines, a Multiverse Transporter, a shrinking pod,as well as guns including lasers, rocket launchers, and crossbows.

Stewie is more intelligent than Lex for his age. When Stewie is Lex's age, Stewie could easily crush Lex.

I'm a fan of the old Family Guy, but I don't exactly like the new Stewie. Also, Lex Luthor has a GIANT FRICK'N BATLESUIT!!!! He would just have Stewie's armory sapotaged anyways.

With prep, stewie stomps. He can literally time travel and kill lex at his age. Or kill his mother.

Stewie has some level of toon force. Dunno what Lex can really do about that.

Guys honestly, Lex is the obvious choice but lex will LOSE as long as stewie has his efficient full functioning time machine.........Its just too cheap. without the time machine, its game over for stewie.

Stewie distracts him with a musical number long enough to go back in time and kill Lex as a baby.

Stewie. I think he has shown better technology throughout the series. And it's arguable he's smarter/more intelligent than Lex, mainly because of his accent. =D
