@judasnixon: Days of Future Past, as a direct adaptation of the comic. It's the right length (two full Claremont issues), and then people would be more familiar with the original version of the story.
My second choice would be God loves, Man kills, again, as a direct adaptation.
Whedon's Astonishing X-men run would make a good mini series (or maybe a trilogy, if you wanted to skip Dangerous).
For any of these though, it'd be nice to see the animation really look and feel like the comic art, like the way BET's Black Panther series looked. That was just gorgeous.
