What was the most disturbing X-Men story you had ever read?
Personally, I did find God Loves, Man Kills to be a bit disturbing in showing the realism of racism and prejudice, especially with the beginning scene of the kids being hung on the swing sets.

That's the first one I thought of too, and it's also one of the best.
I also remember being pretty disturbed by that old story in Excaliber (Cross Time Caper?) where they met Nazi versions of themselves. Nazi Nightcrawler gave me the creeps.
And pretty much any story with Cassandra Nova, but especially her origin in Silence! Psychic Rescue in Progress! or when she made Beak beat the hell out of the Beast. She's one of the few actually scary X-villains, and I love her for it.
Issue 45 of the New Mutants ( first series ). That book depressed me badly afterwards. It shows so much racism and its effects on younger generations...
I would say Childhoods End. Mostly because I was younger when I read the series and there was so much death and pain for the children of the series. It was quite disturbing how dark they got with deaths, especially with Icarus and Wallflower.
"Childhoods End". The New Mutants original team had a very depressing, abrupt ending to make way for X-Force, and the brutal way the new New Mutants team were written out was very depressing. "Schism" was disturbing, as well - knowing how roughly the younger students were treated, Wolverine looked like a clueless tool with a completely irrational position in contrast to what he used to be believe.
What I find disturbing is that essentially, the Powers That Be threw their hands up at the idea of any of these students building enjoyable lives for themselves, as Shadowcat once was allowed to do, and just put them all through the meat grinder while leaving most of the senior members untouched. It just seems that there is no future for the X-Men because any attempt to build one just gets thrown away to make them more gritty. It's a depressing cycle for longtime readers because nothing the characters try to build seems to last.

Issue one (of vol.3) was all I could stand. The first two books had been so good, after I read that first issue, I dropped the serries and never looked back.

I definitely agree with this! I would like to see the X-Men actually have some happy stories for once instead of constantly putting them through so much turmoil all the time.

I agree... the amount of death and emotional outbreaking (on both the students and teachers side) were disturbing and pretty strong! Just seeing that panel of all of those gravestones for the dead ex-mutant children whose parents didn't want them was chilling!
Does Ultimatum count as an X-Men story? Magneto was the villain, after all. The most disturbing thing about it was watching three quarters of the x-men dying nonsensical, brutal deaths. If you are looking for a story that is both disturbing, and a good read, then I recommend Old Man Logan (my favorite comic book ever).
Like I'm mentioned before I still think that New X-Men Childhood's End was the most disturbing story, makes me so sad even thinking about it. ANYWAY here is a video I found a year or two ago and this thread reminded me of it.

I loved reading Old Man Logan!!! I agree that the story was pretty disturbing, especially the scene where Wolverine accidentally killed all the X-Men.
