Maybe it's because I'm really just more interested in the character interactions than the plot most of the time (or maybe it's because it came out during AvsX and almost every other X-men book kinda sucked then), but I thought his run was like a breath of fresh air after being hidden under some dirty laundry. Definitely the X-men book I anticipated and enjoyed most at the time.
like you say, the mission concepts were nothing terribly original for the most part (though they still fueled a lot of good moments), but, to my mind, the characterization and storytelling more than made up for that anyway.
