Origin
Originally little was known about the Weapon X program. Weapon X was thought to be a clandestine government organization which gave Wolverine his skeleton, and brainwashed him to make him a living weapon. Weapon X was also Wolverine's codename at the time. Weapon X actually began as the tenth generation of the Weapon Plus program. Their purpose was to modify mutants (genetically, physically, and technologically) to turn them into living weapons. Eventually Weapon X broke away from the Weapon Plus program, forming their own goals and continuing similar testing on mutants.
Alternate Realities
An alternate team of Exiles dubbed Weapon X was assembled by the Timebreakers.

In another reality a team called Weapon X existed and the members were: Maverick, Flashback, Sabra, Sunfire, Vanguard and Spitfire.
