I'm going to go with Thor at present. The thread didn't specify that it was a comparison of all time, all versions, of the characters.
Different versions of Superman, who aren't Superman from Earth-1, or from the current timeline, shouldn't even count, in my opinion, because they are not OUR Superman, THE Superman. The same can be said for Thor. Temporary plot related boosts are good to point out on a "Who has the greatest all-time feats" contest - but the question here is about the character's strength, and it implies the current versions of the characters. Anyway, looking at the current versions of both characters - which are, in effect, our official versions of both these characters - The winner is Thor.
Superman is now a younger, less powerful (than past incarnations), and requires Kryptonian technology to boost his powers. His stats, based on the feats of his new series so far, put him on par with top tier, earth-bound heroes in Marvel. So far, after reading Superman #1- #5, he doesn't show any feats that other 100-ton class Marvel heroes wouldn't be able to do in exactly the same situation (which I think makes him a better Superman than the cosmic level Supermans of the past). So Thor takes this stat contest (not for all time, all versions, but for right now).
