Ive always thought it should go like this:
 
Lex luthor as primary villian for the first movie (Yeah I know people are sick of him but bear with me). Possibly, to add in some nice fight scenes, give him his suit or hired muscle like metallo. 

For the second film, have no real mention of Lex at all. Let another villain shine. Brainiac or another alien adversary, like MONGUL, would be perfect. For this film, you could sneak in superman's rogue gallery with cameos like he can be taking parasite to prison or something. Also at the end of the movie, hint at doomsday. 
 
The third film Doomsday is the enemy ( In my dream world this would have Been a Superman centric justice league movie with all the heroes fighting against him but thats never going to happen). Anyways, to make it a little simpler for casual movie goers Lex could be integrated into doomsdays arrival. Lex Luthor finds a kryptonian spaceship similar to superman's. Using his tech he genetically modifies/ or revives the 'creature' in the pod to use him against superman. Doomsday will be the primary villain but somebody else can be the secondary villain for superman to fight. At the end, instead of 'dying; or whatever Superman simply goes into a deep coma.
 
For the fourth movie Zod, Ursa, and Non should be introduced. Kind of like Allstar superman, they came to earth in supermans absence.
