Connor did replace Superman in the Titans of Tomorrow story arc, as well as in the future where Damian Wayne is Batman.

Because Superboy was recloned by Dick Grayson and Lex luthor after his death, So Superboy didn't know anything what happened to him before his death. Superboy was totally brain-washed by Lex luthor.

SUPERBOY is the only perfect person to carry on the Superman's Legacy.

Superboy has always been close to the Superman and Jonathan and Martha Kent, Superman has always considered Superboy as his little brother.

We have seen many times that, Superboy always wanted to be better person like Superman, he has always wanted to make Superman proud and honor Superman's legacy.

At other hand Supergirl is nothing like Superboy or Superman. She has never obeyed Superman's order, Supergirl has always been rebellious and rude at some-points.

So only Superboy or may be Superman's son can replace him.

Of course all alternate futures are non-canon, but I think Morrison established that Damian replaces Bruce and Terry replaces Damian:

Pre 52 Superboy was a better match then damian for batman. I mean i love the issue when Kon and Damian meet at the grave at batman (or superman i can`t really rememeber ) and kon is doing a better job then Damian
