The Anti-Monitor isn't dead, as shown later. Prime just threw him across the universe to some distant planet where he was turned into the power core for the Black Lanterns.

Superboy Prime did kill Anti-Moniter. Anti-Moniter was thrown across the galaxy and turned both into a black lantern and into the black lantern power battery though he was later freed. At the end of Blackest Knight with alot of the other dead heroes and vilions he was brought back to life when Hall Jorden temporarly bonded with the white lantern entity. 
 
So basicly Superboy Prime killed but he was resurected. 
 
Manhunter, Darkseid, Mongul, Firestorm would not murder prime they have all been beat by Superman and Superboy prime is basicly an infinitly powered superman with no weaknesses and no restraint he would murder them not the other way around. Despero I am no sure Superboy Prime has not gone up against someone who can weild mental attacks but since Superbody Prime is basicly a more powerful version of Silver Age Superman it is most likely if Despero did not instantly affect Superboy Prime his superconcentration would render the mental attacks uselss and win you take those out of the equation he is realy no match for Superboy Prime.
