I would like to hear other's opion first before i say something.
Cyclops. While Scott's personal life was a mess, he has never completely panicked costing lives. After the Mutant Massacre, Storm completely panicked (she actually ran from the mansion screaming in hysterics, which is not completely unreasonable because nothing had prepared her for that experience) and made a series of really crappy decisions that cost lives.
She never reached out to other super hero groups for help. If there was one time to get over your mutant pride and beg for help, a massacre of thousands of people would have been it. Leaving aside the fact that more hands could have meant the capture of Marauders much earlier, the only doctor they had overseeing the care of hundreds of critically wounded patients was Moira MacTaggart. That was ridiculous. Storm should have come up from the tunnels, handed triage over to Moira and said, "Excuse me, I have to make some calls..."
She kept Magneto out of the tunnels. Her stated reasoning (to protect the mansion) was kind of weak. Her unstated reasoning, (she wasn't sure how Magneto would react) was even weaker since Magneto already knew what was happening and leaving his hands tied while one of his worst nightmares came true left him more frustrated then ever. Had she allowed Magneto to go into the tunnels the first time, the X-Men wouldn't have gotten their butts handed to them and the killing would have been stopped. Had she even sent him in even on the second time around with Logan, he would have brought back Marauders for questioning. Wolvies a great tracker, but the Marauders had him waaay outgunned. Meanwhile the only Marauder Magneto was vulnerable to was Vertigo.

She never reached out to other super hero groups for help. If there was one time to get over your mutant pride and beg for help, a massacre of thousands of people would have been it. That was ridiculous. Storm should have come up from the tunnels, handed triage over to Moira and said, "Excuse me, I have to make some calls..." 2. She kept Magneto out of the tunnels. Her stated reasoning (to protect the mansion) was kind of weak. Her unstated reasoning, (she wasn't sure how Magneto would react) was even weaker since Magneto already knew what was happening and leaving his hands tied while one of his worst nightmares came true left him more frustrated then ever. Had she allowed Magneto to go into the tunnels the first time, the X-Men wouldn't have gotten their butts handed to them and the killing would have been stopped. Had she even sent him in even on the second time around with Logan, he would have brought back Marauders for questioning. Wolvies a great tracker, but the Marauders had him waaay outgunned. Meanwhile the only Marauder Magneto was vulnerable to was Vertigo. 3. She allied with the Hellfire Club and then left Magneto to liaison with them. Right. Ally with amoral villains who stated purposes to to use mutants for their personal gain and then leave an ex-supervillain with them. Smart move. 4. She faked the X-Men's deaths. This was the stupidest move. Not only did it not protect the X-Men's friends and allies in the slightest (and why would it? If someone is out wiping out X-Men allies like the Morlcoks, they certainly are not going to stop just because they think the X-Men are dead, they're going to continue clear the field), but her abandonment of the New Mutants (for whom she had never shown any great concern) left Magneto feeling as though the entire weight of the fate of Mutantkind had fallen on his shoulders while a massacre of mutants had just occurred and Congress was trying to put through the Mutant Registration act. Then one of his students was killed. In short, his worst nightmares were coming true and the renewly reformed Magneto was completely isolated with the kids. While Magneto's choice to return to villainy was his responsibility, the situation he was left in made it practically inevitable. Meanwhile faking the X-men death led to Australia and the eventual scattering of individual X-Men across the globe so that for a while, there were no X-Men. Storm does have leadership qualities, but similar to what Seoul Train mentioned, she is not the best when it comes to tactical and crisis situations. She is more in the Xavier-mold of leadership through inspiration and general policy setting. Were she unmarried, she would do a great job taking Xavier's place back at the school, teaching the younger generation coming up and coordinating all the X-Teams (because Gawds know they need it, Cyclops being Cyclops it would be nice to have someone coordinating the teams who did not piss everyone off) rather than acting as a field leader.
Personally, I'd like to see Storm at the mansion with the new/young X-Men, Cyclops off with his team in Astonishing, Nightcralwer heading up the Uncanny Team (he proved himself more than capable in Excalibur), and Cannonball heading up the Adjectiveless team (he also earned his stripes with New Mutants/X-Force), and Jamie with X-Factor.
Oh yeah, and Wolverine and X-Force.
That's a real interesting mix at the table at "Group Leader Meetings".
