Orion has historically been more powerful than Superman. They've had 4 in continuity now, 5 if you seperate those from Supes confidential. Orion was definitively superior during the Byrne era, IMHO, and did better against a sun amped Supes than the rest of the JLA combined (Wonder Woman, Kyle Rayner and Martian Manhunter included), they stalemated once briefly and mostly off panel in Ostrander's Martian Manhunter run, and then there is the Superman Confidential example where Orion one shotted him with Astro Force.
The Byrne era example was the most definitive, though, as Orion casually backhanded Supes away, took his punches while thinking calmly, and actually had to aim around Supes with 'surgical precision' with the Astro Force rather than hit him directly for fear of killing him.

If any of the two New Gods ask MB for assistance, the Mother Box might be able to just summon down the lightning and turn the Marvel back into his human form (For a long while Billy was using a Mother Box to transform, because the Wizard had lost his power) or maybe I'm looking to far in this?

That contradicts and is contradicted by Hal's showing in one of the gl books around the same time with hector hammond.

In Hal's origin, Sinestro dissed him for not being able to deal with Hammond. To me, that implied that an experienced GL should have no problem dealing with a telepath. 
Can You show it to me? Because I was talking about Hal when I've said that he needs to turn on his TP-shields.
I'm pretty much incapable of scanning right now but it was during JLA Classified.  
And what would make you think that John doesn't need TP shields but Hal does?

Darkseid currently doesn't even have Apokolips or any feats but were using POST CRISIS this is not a hard concept to grasp AT ALL. 
And again your ignoring all of the on panel proof signifying New god tech being all the same for New Genesis and Apokolips. I provided years of proof of this now the burden is on you to provide ANY PROOF that Darkseid wouldn't be capable of creating a genesis box type weapon. 
Honestly, your points aren't making any sense,  Orion is not at all a technology genius yet still could create such a device but you think Darkseid one of the most cunning beings in the DC Mulrivesre with complete knowledge of New God tech wouldn't being able to replicate such a stunt? Orion being able to pull this off comes back to the number of subtle hints over the years peppered throughout the Kirby, Morrison, Simonson, Gerber and Evanier work on the characters imply that the technology of the New Gods is really just a metaphor for their power.
