Yeah Ive seen them. Especially in the big D.C events. I always thought that the JSA was the JLA but from another world (kind of like The Ultimates and The Avengers from Marvel). But then I saw them on the normal earth and it threw me off, especially since I never fully understood the whole Crisis On Infinite Earths thing. 

Yeah, that's a big problem for those that try to join DC, I'll explain it as best as I can, like I should've done from the beginning. 
 
Originally, (back in the golden age of comics and whatnot when Comics were first starting out) the DC had a multiverse, made up of many different universes, just like Marvel has for example the 616 universe (which they use for their main stories) and the 1610 universe which they use for the Ultimate universe. In Earth 1 you had the reality of the JLA, just like you were talking about. In Earth 2, you had the reality of the JSA. Just like you were mentioning. It is important to note that Batman, Superman (as well as Wonder Woman and maybe a few others) BOTH existed in each of these realities. The Batman of earth 2 for example married the Earth's Catwoman and had a daughter called Helena Wayne, who was the Huntress. He then died. This isn't relevant for the most part but it may help calm down the confusion you have, so just bear with it. 
 
They existed in two different universes, Alan Scott and Hal Jordan were the Green Lanterns of their respective earths, Jay Garrick and Barry Allen the same but for the Flashes. Then came Crisis on Infinite Earths. Basically, it was a crossover that changed the world much like the the new DC Revamp will change it. Basically what happened is at the end of the cross over, both Earths merged (I'm not sure what the actual explanation is, so I may be wrong in technicalities, but you will understand the jist of it). The result was the New Earth, an earth which is similar to the one we have now (pre-Revamp/Reboot of course). In this earth the JSA takes the role of the older heros that were active in WWII and some of them are still alive. They also help teach heros, while the Justice league, are the "main" heroes. 
 
Now do you remember what I was telling you about Earth 2 Batman? Good. What happened is that heros for most of the heroes that were alive in both these earths, the counterparts of Earth 1 remained in the New Earth. The other ones pretty much never existed. (For example the Bruce Wayne of New Earth never married Selena Kyle and never had a daughter, instead he was much more similar to the Earth 1 counterpart). For the characters that they wanted to keep, like the Huntress, they changed them, since obviously Bruce and Selina never married, Helena Wayne became Helena Bertilini (spelling o.O) and remianed the Huntress which a different origin story, based on Mafia and Gangs. 
 
Also please note that the New Earth was similar to Earth 1 but not the same. Also along the years many different things have been retconned through crossovers such as Zero Hour, Infinite Crisis and Final Crisis and changed the world.   What I explained to you is probably not 100% statistically right, but it explains what you need to know. So now you understand, but don't quote me on anything :P

Also in the JSA you're more likely to find the cornier and old school heroes, In the JLA the heroes are more edgier, modern, 

JSA is the first and ORIGINAL Super Team BTW
