I would say Shadow and Snake take the lead. Though it's hard to figure what Snake's "standard equipment" constitutes as that changes on each game and situation. He could start with nothing more than his sneaking suit. Or a modified M9 with suppressor and sleep darts. Or even an P90 and reactive camo. Much of the time his equipment is acquired via OSP (On Site Procurement).
Since that's not likely, he would have to be outfitted with what would be deemed necessary for the assignment. Or what is most often used and iconic for Snake, like his SOCOM pistol and the M9. Snake has used everything from his bare hands to stinger missiles. But since Stinger and Nikita rocket launchers would be hard to carry around along with his other equipment, it's best to keep to the essentials.
Shadow can most assuredly keep the other team dancing to his tune with his mysticism. While Logan has dealt with the type before, he's never been unaffected by their influences. At times resistant, mostly when the effect is obvious, not so much when it's very subtle.
Ultimately there isn't anything that can kill Wolverine. But enough tranq darts can knock him out. Once incapacitated that's pretty much it for him.
I believe it has been more readily explained and shown that, while Bucky and Logan can resist mystic or psychic control to some degree, it's not enough to overcome the Shadow's mastery of it. Everyone involved is a superb fighter, and though Shadow has been around for more than a century, Snake is the better combatant, and while Logan should be more skilled than Bucky, he does tend to often rely more on powering through enemies and relying on his healing factor more than skill.
