Barry is probably staying as Flash. Wally will likely get a unique adult identity, like Nightwing / Aresenal / Tepest / Troia, or inherit the Impulse name that Bart hasn't used in the New 52.
We know from producer comments that the team members who came and went during the five year gap were: Tempest, Aquagirl, Robin (Jason Todd), Troia, Sergeant Marvel and Lieutenant Marvel (assuming those are the YJ versions of Mary Marvel and Captain Marvel Jr.)
Of those characters, Tula and Jason are known to be dead. I'm assuming the "one will die" is one of them.
I think it's been pretty clear from Tula's the one that will die since Tim is already Robin.
Yeah- knowing where things were at the start of season 2, I'd say:

Wally isn't killed. Instead, his kinetic energy mixed with the energy coming off of the Reach device to create a cosmic treadmill style effect, sending him into the future. He winds up 40 years into the future, where the remaining heroes are mounting a revolution against Darkseid. New heroes in the future could include Terry McGinnis as the new Batman, Booster Gold, Bart's father and aunt (The Turbo Twins) and Power Girl. Wally learns about the Speed Force, and must master it in order to return to his own time and defeat Darkseid before he ever takes over.
Im hoping the mystery thief is a returned Damian Wayne. He would easily be able to get into the Batcave with his access. Maybe he was revived and genetically altered to be older and brainwashed to get the Kryptonite, or is from the future/parallel universe.
The biggest clue IMO is the fact that they mention the death of Damian at the beginning of the book. There is literally no reason Geoff Johns had to put that exchange between Alfred and Red Hood in other than to provide the readers with information that may be necessary in the future. He couldve written it so that the thief snuck in and knocked Alfred out while he was cleaning and the rest of the issue wouldnt have changed in any major way.
The one issue I took with Amazing Spider-Man was the mishandling of Uncle Ben's death. Not giving Peter the moment where he catches the killer and realizes that acting responsibly earlier could have prevented Ben's murder undermines the "With Great Power there must Also Come Great Responsibility" theme and replaces it with a revenge theme.
