With Christopher Nolan being himself I doubt this is a consequence, more of a smiling nod for the fanatics.
As for people throwing around the words super cop, I doubt he'll go for the obvious "I'm the cop that young and am going to clean Gotham", he has already played around with that in The Dark Knight in Harvey Dent. It will be interesting having Commissioner Gorden juggling his relationship with Batman and this new kid working under him. I sense tragedy in Levitt's character's future.

I think these choices a far more interesting and make a lot more sense in the Nolan universe then adding a hell of a lot of villians and having the movie suffer from what killed Spider-man 3.
Stephen Fry says it better than I ever could. Whoever could have faith in an organisation that caused such evil for their own manipulative selfish gain. It's since then, yes, but that less authoritative conform has made it less relevant in our time and for the good. These videos only apply against Christianity. But religions as a whole are ok in my book as long as they aren't shoved down my throat.
