Batman's standard equipment is better than Big Bosses, so Batman.

Knowing 800+ martial arts isn't that relevant. A lot of martial arts are extremely familiar, just named differently.
Big Boss has shown to have a super-human endurance, by surviving Volgin's torture, having the muzzle fire of a weapon burn his eye, and still managing to outrun a search team consisting of men and dogs, with a bulletin wound in the leg.
He also has super-human eye-site, being able to see through invisible-stealth camo. He sees it like the Predator's camo, while we cannot see it at all.
Is this is plain Batman (no armor, suit, ect) and plain Big Boss, I'm going with Big Boss. If Batman has he standard attire, I'm going with Big Boss.
