Probably because after the invasion of Apokolips, the show had run its course story-wise. With Superman's "World of Cardboard," speech, it basically meant that there wasn't really anything that could stand up to the league any more. It didn't help that, technically, both Lex and Darkseid were dead at that point. The entire show, I think, was wrapped up, and there were too little loose ends to build on if they desired to continue.

it could also be said that maybe Bruce Timm wanted to go on with other projects.

The creators wanted it to end remember Justice League existed just prior to Unlimited. It was all done in the same art style of BTAS and Superman, after awhile artists get bored. Ever wonder why the DCAM have different art styles?

Lex and Darkseid didn't die, they just disappeared is all. 
 
But anyway OP I do wish they would have continued with it, but then at the same time am glad it stopped before it got into the "ridiculous" era of cartoon making where cartoons are....lack luster(save for a very small minority).

Other hit cartoons like Static Shock and Gargoyles had to end despite really high ratings

They realized that with each episode, they were drastically adding to the awesome quotient of television. If said quotient exceeded it's designated ratio, all televisions everywhere would explode in an awesome backlash, killing thousands with shrapnel, satellites would drop from the sky, and television manufacturing plants would cease to function.

But they knew this would happen at the end of the Justice League series. They continued to Unlimited. Why? Their resident futurist realized society was moving towards the internet for it's entertainment purposes. While it's awesome quotient is still high, and growing higher, Justice League Unlimited's awesome was exceeding that rate of growth significantly. Knowing this, they realized if they continued it further, the internet would also suffer an awesome backlash, shutting down and exploding all machines connected to the internet, throwing society into the dark ages.

In order to save us from this fate, they nobly sacrificed Justice League Unlimited. It's a tragedy, but it was for the greater good. Take what solace in that you can.

They always take the good shows off the air after a time being.

From what I understand, it was largely a financial decision. After a certain amount of episodes, the monetary returns on making new episodes of an existing series become more marginal, especially when a large percentage of the viewership, i.e. children, drop the show to move onto the next big thing.

But 's response made me laugh so hard that I think you should go with that answer.
