The Dr. Horrible sequel is moving forward.  It's funny that I came across this today.  I just played the Freeze Ray song for my daughter this morning (I showed her that Neil Patrick Harris was Dr. Horrible and the Music Meister in Brave And The Bold).  Shortly after Dr. Horrible's Sing-Along Blog aired online, Joss Whedon stated that a sequel was already in the works.
 
MTV has recently spoken with Nathan Fillion who gave an update on the sequel: 

  
The Sing-Along blog even won an Emmy (see Dr. Horrible's video on that HERE).  Fillion mentions that:

The media for the sequel has not yet been decided, but there is a title.
 
[Joss] said he's finished writing a song or two. He told me a couple of verses to the song.
 
It's going to be great. I know a bunch of cast members of Dr. Horrible who would love to get back into it.
