John Sublime. The guy founded the U-Men, created Kick, supplied Cassandra Nova with the tech needed to annihilate Genosha (okay this is more implied than overt but still...), took part in the Weapon X program, and numerous other activities during Grant Morrison's run on New X-Men.

Mr. Sinister, no disrespect to Juggs but Sinister has hurt far more of the X-men on a far deeper level than all most all X-men villains combined. Apoc and Magneto are probably his only real peers in this department.

oh, good call! I totally forgot about this guy. I don't know if I'd consider him one of their greatest villains, but he definitely did enough damage to be a contender.

Bastion and the Sentinels are more an enemy to all mutants than X-men specific enemies
