The right answer is Ganondorf.
He put Hyrule through 7 years of hell in Ocarina of Time, and did even more in the crapload of games he's been in since.
I like Bowser because he is the easier to kill
But Ridley acts like a boss everytime, so i stick with him.
Ridley is the only one who has actually affected the protagonist in a profound way... Dude kills people that is 10x more than any other nintendo baddy....

I can't remember any game where Bowser was explicitly stated as having died.

Ridley, Ganondorf, Andross, and Bowser. Not necessarily in that order, but It's in the order of my favorite Nintendo villains.
Ridley would be my choice though given all the context between Samus and that damn dragon.
Plus Ridley has epic music.
Dracula from the Castlevania series. The games and bosses were infamously difficult, made beating them all the sweeter.

Even to this day, Meta Ridley is still one of the toughest boss fights I have ever gone through. I tried to redo the fight not to long ago, and that damn dragon served me my own ass on a silver platter. Two or three tries later, I made him remember the pain of Super Missiles. Man, Prime was a great game.
I don't know why everybody chose Bowser, i know he's a Classic Boss, but for me, he doesn't belong to the "Best Villains" in Nintendo rather than just being the nemesis of Nintendo's flag, Mario. He even isn't the first Boss on Mario's games, it was DK.
As for my list, Shadow Link from Ocarina of Time, Ridley from Metroid, The Hand from SSB64, The Big white face from StarFox 64 and The Electric Stingray from Mario's Sunshine.
Picked Shadow Link and Ridley because of the shock i got the first time i saw them, nonetheless, the high difficulty they represent in the game. Gotta admit, Shadow Link was a pain in the ass the first 14 times i fought with him... Same can be said bout Ridley, such an awesome boss...
The Hand and The Big white face mostly because they are just awesome, plus the Big Face freaked the sh*t out of me when i was younger...
And for last, that Boss, from Mario's Sunshine because of HOW EFFING DIFFICULT IT WAS TO BEAT!It was after the 7th time i managed to see the way... Not to mention of how long that fight is.
@ghostravage: That big white face from Star Fox (SNES) is called Andross. They changed the look for Star Fox 64. Unless there was another big white face guy in 64 that I didn't face cause I didn't go a certain route....
@thegreyoutcastx: Thank You... I knew i had something wrong there... I was referring to the first Andross... Its such a simple design, it looks creepy sometimes. Anyway, i think the first version is the best... The others made them a little more common than his previous incarnation.
