Do you think the protagonists from Japanese comics/Manga and Anime series are good or bad characters??

What I mean is do you think they are...

1) Idealistic and interesting characters with a depth comic characters don't have

OR

2) Poorly written, drawn, rushed characters with boring backgrounds and such.

Yep
Most Shonen characters fit into category 2. However, Oda pushes his characters a little closer to category 1 than most Mangaka.
If you look at most non shonen manga, like gantz and vagabond (the only two I read) the character depth is a lot more deep, especially for vagabond

There is a third option:

 

Characters which have a limited depth and commonly represent a specific archetype, but have an interesting appeal.

 

I'd personally say most characters fall into this third type, a few fall into the first one and a couple fall into the second one.

Both.

1) Idealistic and interesting characters with a depth comic characters don't have

-Kenshin Himura, Amuro Ray, Naruto, Sakuragi Hanamichi, Setsuna F. Seiei, Ranma, Joe(boxer), etc.

2) Poorly written, drawn, rushed characters with boring backgrounds and such.
-Son Goku, Shinn Asuka, Afro Samurai, Shinji Ikari, Ippo(boxer), Major Kusanagi, etc.

Unfortunately, most of my favorite animes have protagonists that fall under the second category... :(

Everybody should give this manga a try. Even if you hate manga you will probably like this.

 
 This manga doesnt really have as much depth as Vagabond but it definitely doesnt feature your average shonen characters

Well, if you look at Alucard from Hellsing he seems like he would be the villan but he really isn't. Then you look at Anderson and you think he would be the good guy, but he's not really either. lol

He has a more developed and complex character in a 26 episode anime than 90% of comic characters do after decades of publication.

Take griffith from berserk, despite looking like a girl, he is seriously twisted/villian with devloped back story
