Top 5 marvel stories of all time? geez.. where to start..
Earth's Mightiest Heroes (#1-8, 2006) and Avengers: Earth's Mightiest Heroes II (#1-8, 2007). Set during the first few years of the original 60's series, these two miniseries do a great job of making sense of some of the often baffling character motivations of the time, believably explaining why certain characters either sought out or were granted membership in the first place.
Astonishing X-Men Omnibus (2009) collects Whedon and Cassaday's classic 2004-2008 run (issues 1-24). It's a pretty good place to start reading X-men, and just a really solid run in itself. I could probably do a top 10 just for X-men, but if I were to recommend just one it would be this one.
Black Panther: The Clientis a really good story, and if you like that, Black Panther: Enemy of the State is pretty good too..
Peter David's Madrox (2004) Marvel Knights mini series was really, really good, if you can find that. It came out just before his 2006 X-Factor series started, so it sort of sets up that (and if you're interested it's also collected in the X-Factor By Peter David: The Complete Collection #1 - Volume 1, along with the first 12 issues of that series), but it stands pretty well on it's own too.
She-Hulk: Single Green Female (2004) is a pretty fun read and the beginning of a great run for She-Hulk. If you're looking for some more light-hearted superhero fare, this is a good place to look.
The Cage (2002) Max series was really good. It's not in continuity, in fact it's not even really a superhero comic, but it's definitely the series that made me first like Luke Cage.
I guess that's maybe more than 5, but I'd recommend all of these quite highly, depending on what you're looking for..

Astonishing X-Men by Joss Whedon (sold over two Ultimate Collections).
Now, granted I haven't read much stuff outside of Spider-Man that's more than 15 years old, but nonetheless these are my favorites and the ones I'd recommend.
