For me its a toss up between Darkseid and Thanos.

Darkseid. Just look at him.

His name just says it all. I mean yeah Doom has a cool name but nothing tops Darkseid.

Doom is pretty boss.

I would go for Magneto.

Aside from being a badass villain, he's also a very sympathetic villain.

Doesn't really get more bad-ass then having God admit his omniscience falls short of fully understanding you, then basically telling him "too bad, deal with it".

Oh, and he destroyed an entire dimension as a side-effect of him just showing up there.
