Do they eat Pokemon? Does Pikachu know this? Even the fishes are Pokemon, right?

Has Pokemon ever getting tired being slaved and butchered under the thumb of humanity? What happens if they rebel? Gotta kill 'us all? Do human's government in Pokemon world have military?

They eat pokemon. This is mentioned multiple times in the anime and manga, as well as the game. In X/Y you can even see some of the dishes served in the battle restaurants.

But due to the nature of the manga it's shown like after being captured they grow feeling of loyalty to words it's owners.

Honestly pokemon is a sick sick world, which had been suger coated for kids.

Pretty much this. You beat up pokemon with other pokemon until they are too tired to resist, then trap them inside a digital pocket dimension. When you next use them they no longer resist and are immediately loyal enough to follow you into battle despite literally fighting you for their freedom moments prior.

The pokeball clearly messes with the pokemon's personality so that it will obey it's new master.

Frankly more pokemon should have the same reaction to a pokeball as Pikachu.

I remember reading somewhere that the reason Pokemon fight trainers is to prove themselves, which kind of implies they don't mind trainers. As for being captured for food, I don't think any animal would be happy to be eaten.

In the first anime film, Mewtwo actually sort of brings this up (as least as much as you can in a show for children).

In the games, there's actually several mentions of a past war(s) and the military (characters mentioning having been in the army). There's theories on how there was a pokemon rebellion, but a more likely line of thought is since there's no reference to guns in the pokemon world, they probably use pokemon in wars and military as well.

Yes people eat pokemon and probably being raised to become food.

Also it been known that some pokemon eat other pokemon like flying types eating Cherubi or Wurmple

Guns exist in the pokemon world. The episodes in which they appear were just never released in the States or were censored out of it.
