Personally? It's Green Goblin, or more specifically Norman Osborne.
For most readers? Probably Thanos, he's involved in most universe-threatening events in some form or fashion. He truly is Marvel's big baddie.
For the general public? Probably Dr. Doom or Magneto.

I only meant DC fans comic readers or otherwise can agree on Joker and Lex Luthor being two iconic villains even if they've never even touched a Detective or Action Comics issue, meanwhile Marvel fans who don't read comics like Infinity Gauntlet will say Thanos is a newcomer villain and say instead Venom or Mags are more iconic. That's all.
@mandarinestro: OK, I know what you´re trying to say, I know Joker is the most iconic villain, but Marvel also has iconic villains that comic fans and general audience will immediately recognize them as iconic, like Green Goblin, Magneto, Doc Ock and Loki. It annoyed me when you said Marvel isn´t about iconic, because it has A LOT of iconic characters.

Doom and Magneto. I expect Ultron to shoot to the top once AOU comes around

Doom followed by Galactus.
1) Doom is the most versatile character in comics. And probably the best comic character ever created. Plus the character based on in him is also pretty bad@$$!!! Darth Vader
2) Galactus is THE most iconic cosmic villain ever. There have been so many copies that it's ridiculous. Almost any cosmic villain that's a major threat in any company can probably trace its roots back to Galactus.
