Well it's manga but 'Ghost in the Shell'. I still have no idea what that book is about nore could I differentiate between the characters. Nightmare. The Film wasn't much better.
Undoubtedly Amazing Spider-Man #1. Every decision the Chameleon makes is bizarre and confusing, and I have no idea how his mind works, but I can assure you it does not operate in any way that resembles anything human.

Honestly, Batman R.I.P. was the single most confusing thing I've ever read in comics. Morrison is a genius when he writes but he doesn't make a lick of sense.
