Fear - Depends on how you define fear. Magneto threatens the entire planet. Joker terrorizes a city. But Joker is far more likely to kill you if you meet him. Hard to say who inspires more fear.
Kill Count - Probably Magneto actually. This might seem counter-intuitive, as we've definitely seen Joker kill on panel more then we have Magneto. But Magneto has sunken navel ships, and EMP'd the entire planet. Those actions have likely caused far more deaths then Joker has. Joker's kills are more "intimate" from a reader perspective though.
Threat Level - Magneto, easily. Again, Magneto threatens the entire planet, Joker terrorizes a city.
Damage to Opposing Heroes - Joker. Joker scared Bat's when he killed Jason Todd, and maimed Barbara Gordon (even if both got better). Magneto is actually friends with the X-Men, they just hold opposing ideologies.
Persona - Magneto. The Joker may be a fun villain, but when you get right down to it he's really just a serial killer. Magneto is arguably the entire driving force behind the X-Men. The opposing ideologies between Magneto & Charles Xavier was always the underlying theme behind the X-Men books that furthered the plot throughout most of the series history.
Storyline - Magneto. See persona.
Love the Joker, but as far as I'm concerned Doom & Magneto are truly the comic worlds two greatest antagonist. The real question is, why wasn't Doom rated in the top 2?
In the graphic novel The Joker: Devil's Advocate , the Joker is reported to have killed well over 2,000 people. plus an EMP Doesn't actually Kill anyone neither does sinking ships there's no 100% guarantee that All people if any died during the EMP or sinking ships

@CapedCrusaider: Pretty sure if a nuclear submarine blows up while it's underwater, then the entire crew is dead (the death of the entire crew was confirmed btw, though I don't remember the size of the crew). As for the EMP. Yes I'm aware that the EMP wouldn't directly kill anyone, but really think about what that would do to the earth. Think of all the planes mid-flight that would suddenly plummet. All the people with pacemakers that would have heart attacks. The number of people that would die just because there'd be no emergency crews that would be able to respond. I have no idea how many people would die as a result of something like that, but I'm sure it's a lot higher then 2,000.
As for the second comment, not sure what you're trying to prove. That Joker's scarier? Sure, I guess, Joker is a creepy and evil guy, already acknowledged everyone that knows him is creeped out by him. That he's a bigger threat? No, not even close. Terrorizing a city <<< Threatening the way of life of the entire planet. Joker would doubtlessly make national news, scaring the crap out of anyone in Gotham, possibly even the United States, but Magneto is an international threat.
Joker is scarier due to how unpredictable he is.

Threat level depends, Mags is more powerful, but he's more out to right the injustice humans place on mutants, Joker...he's just out to cause chaos, pure and simple, I'd figure he'd do something horrible quicker and with less remorse than Magneto, so tie for now.
Who's done more to their hero? Joker, come on, killing Robin, crippling Barbara, nearly driving Jim Gordon insane, Joker ain't messin' around, to him, it's not fun and games until someone gets hurt.
