It's already been said that he's encountered God but I don't believe that he follows the religion of Christianity that strictly. Aunt May probably does though. Could be wrong.

Atheism is the rejection of theism. Both terms are generally defined by theists as disbelief in the existence of deities and the belief in them respectively. Many people who identify as atheist actually reject the notion of worship or the existence of deities as defined by most theists more than they reject the notion that a deity could exist. The technical term for this is Apatheism, but being subject to the "perception is reality" paradigm of culture, Apatheists are lumped in with atheists.
Spider-Man is most likely an Apatheist in that he believes there is little point in following any specific notion of God and merely does his best as a mortal being.

No, he's prayed to God quite a few times. I think he's non practicing christian with his own beliefs and doubts. Aunt May, has shown to be an active christian.

Exactly. What I'm saying is was that the devil they were referring to was just Mephisto and not the actual devil.
