every issue in which two characters fought? How would you find the issues?

@JoeEddie: Make a note of every issue one of them is in, then do the same for the other, and see how many overlap. That'd be a good start. :)

If you search for a character on here, you can get a list of all of their appearances, or all of them that have been noted on here.

That's pretty much the best way to go about it. Depending on which character(s) are involved, it could definitely be time-consuming to do it this way... but its a pretty surefire method.
