This is tricky, some episodes are based off of all kinds of different stories, sometimes incorporating multiple ones.
 
 
Hmmmm.....For the Man who has everything is actually based off a  Superman comic with the same plot, that Alan Moore wrote
 
Blackest Night was based on a story but Hal was perpetrator not John...it also took elements from Cosmic Odyssey

Mr. Miracle's flashbacks in "the Ties that Bind" with Granny Goodness are strongly based on Mr. Miracle's nightmare from Sandman #5.
