Kryptonite doesn't instantly kill Superman.
I think someone developing an army of Superman clones made of Kryptonite, would do the hero in.
Oh, and the Superman clones have to be immune to Kryptonite themselves.

Maybe use a kryptonite powered disintegration ray to vaporize Superman. I am not sure if Superman has a soul or not.

I've had this other idea of hiring a mad scientist to create a kryptonite baseball hat, and figure out supermans favorite team and it will kill him at the game. BAM.
Superman's hard to kill as balls. A couple folks have suggested feeding him stuff that would kill him, but he doesn't have to eat.
Kryptonite'll slow him and weaken him, but he'll still probably be strong and fast enough to pull your head off your shoulders before it effects him too badly.
I think you'd have to put him in a situation where he'd willingly take the killing blow. Shoot a kryptonite bullet at a random bystander, he jumps in front of it to save them.
@FalconPuuunch: He'll have more than enough left over energy to fly to another star. You'll have a lot of stars to blow up.

Well, I've got a method to do it without necessarily getting CAUGHT, but it's definitely not EASY, and relies on someone having the resources of... oh, say... Lex Luthor.
First things first: Superman's weaknesses: Kryptonite, Red Sunlight, Magic. We also know he's a hero, with strong moral values. And some fairly normal information is that he's frequently seen with Lois Lane, and on occasion Jimmy Olsen. Lois Lane is too stubborn and devoted for the purposes of our plan, so we go after Jimmy. Now, we'll also need a hypnotist, a good one, whose services are for hire, someone who can get to Jimmy discretely. We've got the perfect candidate in Whisper A'Daire. With her mind control abilities, we can equip her with technology capable of disguising herself. Note: MUST make this disguise Superman proof: Meaning no auditory, sensory, or visual hiccups for him to pick up on. She can get close to Jimmy as an attractive woman, earn his trust, and gradually implant several hypnotic suggestions, to be activated when, and only when, we decide. Thus, we don't have to worry about Superman picking up on anything different in his behavior until the absolute last moment.
So we've got our sleeper agent, someone with Superman's indisputable trust. Someone Superman will turn his back on. Now how do we take him out? There are multiple options, such as the ever reliable Kryptonite bullets, but we'll want something more sure for the man whose faster than a speeding bullet. We'll hire Metallo. Arrange an accident elsewhere while Metallo kidnaps Olsen. Superman bursts in to rescue Jimmy, Metallo engages, and uses the trigger word for Jimmy's implanted suggestions. Jimmy will hallucinate Superman as something Jimmy hates, thus removing most of his desire to try and break the control than if we'd just had him shoot at Superman. Metallo restrains Superman, or at least distracts him, gives Jimmy a clear shot with the kryptonite gun, Superman goes down. While standard kryptonite takes time, kryptonite bullets have been shown to instantly incapacitate the Man of Steel. From there, Metallo can finish the job. He kills Olsen, returns to us for payment, we use nanites coating the case we'll deliver his payment in to wipe his memory of us from the plan.
We leave him alive because we need a fall guy. With the Man of Steel dead, the JL will be looking for someone to blame. Metallo will only remember killing Superman, using a gun to fire the bullet while Superman attempted to rescue Olsen. And without his main advantage of kryptonite, he should be fairly easy for the JL to take down.
In summary: Jimmy Olsen, Superman, dead. Prolonged exposure to the kryptonite bullet and Metallo's kryptonite heart should leave him dead rather than comatose, such as after his encounter with Doomsday. Metallo: None the wiser. Traces back to us: None.

Oh it's hard to kill superman. But you can create a shield around the earth that converts yellow sunlight to red. Convince superman it is used to enhance his power. When he becomes depowered, kryptonite bullet to the head. If it's overkill... IDC. On another note.... why can't superman get his ass whooped in a brawl without someone using magic. Can someone just beat him no matter how many times he sundips?

Doomsday clones are hard to do though. Darkseid couldn't do it so had to make a weaker army of DD clones and even though Waller managed to make a Doomsday soldier with Kryptonite, that didn't kill Superman.
I like the idea of him ingesting it,maybe that could do the trick or injecting it (but you would have to find a needle strong enough to penetrate his skin)
