Many villains have some motive to become evil and many have been a hero at point or another and no matter who it is most have a shred of goodness in them so are they mis-understood?

Depends on the villain. Magneto is a perfect example of the misunderstood villain. He's a holocaust survivor and fears there's going to be another holocaust for mutants which is why he fights. He wants to kill the humans before they kill him and his kind, again.

Joker is an example of a villain who is just evil. Everything he does is to make other people suffer like Batman. He has no redeeming quality about him because he is pure evil.

That is one thing I always loved about Joker as a villain. He is pure evil. Like they said in the Dark Knight he is not motivated by anything logical like most villains are. This is the reason why he is so dangerous, he is near impossible to predict or find.

I don't believe the villains are evil and it is just a small problem of incompatibility between heroes and villains that they should all work together peacefully to resolve, and they can all maybe be put together in one room and do some therapy sessions and hug each other.
