Thor and Vision. Neither Neo nor Smith have defenses against electrical strikes or Mind Gem beams. Nor superior levels of strength and phasing attacks.

Wow, no respect for the Matrix characters lol. Also i doubt Vision can hack the Matrix, when Neo is the One, and Smith is a super virus that engulfed a world base on century advance race of machines. Anyway game on.
Can Vision hack something as complex as the Matrix?
I doubt it, and this was intended to be a straight a fight, not something as silly as hacking the Matrix anyway.
Both Neo and Smith have shown better H2H combat fighting, Neo has had practically every martial art downloaded. Both are point black bullet dodgers and have far better speed
Best bet is the mind-gem. Outside that the Marvel MCU team stands ZERO chance of tagging Neo or Smith who are both massively hypersonic and can warp reality to an extent.

By the end of the The Matrix Trilogy Neo is able to destroy thousands of Sentinel's with his mind

Inside the Matrix then Neo solos. The whole point of the One is that he can remake reality, inside the matrix, as he sees fit. Thor's hammer, being a product of Norse mythology, is a product of the system and therefore under Neo's control. If Vision could hack through the Matrix and into the source, as Neo does, Vision could probably become like Neo, but he'd have to realize this is possible and this is where Neo draws his power, and he'd have to figure this out while Smith is trying to assimilate him.

Neo and Smith should win this. Vision is the only problem, but phasing... isn't really the problem that everyone thinks it is. Neo is capable of phasing, too (which he did when he removed the bullet from Trinity) and he can resist phasing (when Smith tried to assimilate him). Team Matrix is being incredibly underrated, here.
@mtuske: He's taken hits from them and they've always been able to tax Thor's endurance. Smith drilled Neo into a massive crater which carried a destruction several meters out, yet Smith was unscathed. Thor was dropped out of a Hellicarrier prison and struggled to get up after hitting the deck.
Thor is a non factor to smith and gets assimilated. Vision then takes on neo and two smiths. Vision gives a good fight but the matix isn't jarvis and vision who was to be a ultron clone can't hack and restructure something as big and complex as the matrix. Upon trying the matrix would flood the matrix with agents and smith would assimilate them for more smiths. Neo only gets away with reshaping and hacking the matrix cus he is the one and is recognized by the matrix as such. In the matrix very few can come in and fight either neo or smith
Neo and smith win with some effort
Vision is a sophisticated AI that is beyond the matrix. Vision is capable of hacking and destroying the matrix by himself. He can also read the binary code of the matrix and rewrites it so that Thor posses his powers in the matrix. The duo then proceed to annihilate smith and neo with an energy blast within the matrix. Thor is capable of destroying a city with one hammer strike this beyond any showings in the matrix trilogy.

Neo is the chosen one. The chosen one is always capable of doing the unstoppable. Other than that, in hand to hand combat, team 2 would destroy Thor and Vision, especially in flying attacks. And I'm pretty sure Neo can control anything that has been changed by Vision.

Agreed, their being totally underrated.
@9dragons: I could give that argument more clout if these where the comic versions but seeing as they are MCU there is nil evidence that vision can hack anything beyond the stark tower. The matrix is arguably the most complex system in computers conceived by writers in any media. Smith or neo solo for different reasons.
Interesting fight, not sure who to pronounce the victor. Neo and Smith impressed me more overall with regards to physical feats and combat skill (at least, from what I remember), but while Neo does have some telekinesis, quasi-technopathy, and brief appearances of phasing powers, Vision and Thor seem to have more variety of combat-usable powers and more propensity for employing them in fights. Thor's lightning attacks especially can be pretty devastating. While this did seem to be a kind of one-off showing not afterwards duplicated in any other movie, the scene in the first Thor film where he collapses a substantial landmass in the Frost Giants' realm was probably his most outstanding feat of power. Vision's intangibility and energy blasts could potentially be useful also.
Basically, I would favor Neo and Smith in a slugfest; if Thor and Vision are applying their other powers intelligently (which I see no reason to assume otherwise), I could see them pulling the win. But who would win a majority, hard to say.
@zill0678:The tech in MCU is beyond the matrix. Example, The stark tower is sustain by renewable energy while the Matrix relies on humans as a crude energy source. Other examples of superior tech include helicarrier, army of ironmen, asgardian tech etc.
Tony Stark, the man that had outdone the matrix in terms of energy source innovation and a developer that SHIELD refers to, had devoted all of his resources into developing Ultron as a defense against planetary invasion. Vision is the improved evolutionary counterpart to Ultron. Vision is beyond the matrix because he is empowered by a infinity stone, endless energy, and being technological superior AI developed against planetary threats. Vision is the peak technological potential MCU earth has to offer. His physical shell of nearly indestructible Vibranium and technological superiority allows him to solo the Matrix inside and outside.
The matrix has been hacked by human computer operators, porting humans in and out of locations within the matrix, equipping them with weapons out of nowhere, etc. They were able to manipulate the binary code with their equipment. Ultron and Visions perspective of the matrix isn't the same as humans. They perceive the matrix as raw manipulative binary, according to the avengers movie. Ultron and Jarvis were capable of manipulating the binary code around them to hack into systems and the matrix is complied of binary code.
BTW, Thor's city wide thunder strike had outdone everything shown in the matrix trilogy in terms of destruction.
@silver2467: Vision himself can solo both Neo and Smith inside the Matrix and allow Thor to use his powers at optimal potential inside the matrix. Vision is an planetary defense AI while the Matrix was a self maintenance system. Objectively speaking, I see no way Neo and Smith can defend against vision inside the matrix.
Battles "inside" the Matrix never really work.
Too much speculation as to how a characters' powers will translate inside the Matrix. Especially someone like Vision. Vision can hack Ultron off the entire internet so can he do it here? Vision isn't human, but is he still connected inside the Matrix? If one of his powers is hacking, how is that interpreted in the Matrix? Can he be assimilated? And don't even get me started as to how the Mind Gem would even work in a simulation. Too many assumptions have to be made in order for this battle to work.
Neo can't deny the basic standards of feeling blows, pain and exhaustion. Neither can the rogue program smith. When Thor throws his hammer that is capable of destroying landmasses Neo and Smith will sustain damage as if they actually were hit such force. This is an undeniable fact. Vision on the other hand can manipulate binary code in his team favor or choose to shutdown the matrix as a whole.
