People underestimate magic, There is countless varieties of magic in D.C. existence. It all depends on the level of magic used. Because magic isn't restricted by anything. It could be weak as a common street trick or as strong as a multiversial threat. Basicly magic is the writer's plot device. One panel superman prime can be resist it and on the next panel it could kick his ass all over the place. Because most likely prime can only resist one type of magic, but is weak against another type. Magic has no rules. Anything can happen.  
 
Let say holy magic. Magic powered by god (The writer) himself. And the spectre has time and time again proven this point. Since he is the god's servant. And he will serve god, superman prime's ass on a dish.

I know Spec has had some low showings (pretty much due to plot) but now he's reduced down to the lower PC levels?

I have a theory about why Prime can win this: Earth-Prime is the real world, the one true world that was meant ot be , everything else was created by the DC team (and possibly other companies) meaning that Prime's powers aren't real, now you may be wondering what I mean. Clark Kent-Prime was unbearbly normal UNTIL the Crisis when he claimed he saw a comet that gave him his powers. That isn't the case, it was because Clark had come into contact with Superman who the writers decided shared his powers. Meaning that Prime might not have been the only one that gained powers and became [Blank]-Prime. But now back to the point, why has nothing on Earth 1-52 been able to kill Prime? Because he's the ghost in the machine, the fictional cannot kill the real, harme, yes but not kill. That's why Spectre never came after SBP, because he doesn't abide by their rules. By the presence' rules. That why spectre can't judge Prime, because Spectre doesn't know about Prime, Clark is from the other side of the 4th wall, the same one as all of us. Therefore Prime clearly stomps.
