The Fllod are re-animated dead flesh...sometimes just peiced together into a form...doubt they have anything the aliens could gestate in.
With that said i dont think the Aliens have enough/any calcium that the Flood could use to turn them.
Could go either way really, the Fllod are really strong but they are mad of flesh and the Aliens acid eats through that with ease. Probably more chance of the Aliens winning.
Wouldn't the parasitic flood just take over the alien embryos were any aliens to impregnate the rotting flesh? I mean the ancient Forerunners had to kill themselves as well as all other sentient life prior to the start of the Halo series, in a desperate attempt to starve the flood.
