The Annihilator didn't really go up against much, not sure how a blast from Thor would do, the same he did against Graviton. I know that Hawkgirls mace worked, although it's made of Nth metal.
The Annihailator defeated Atom Smasher and Wonder Woman couldn't beat him, the only chance the Avengers have is BFR or maybe a plot device

The reason Hawkgirls mace worked is it disrupted magic, Annihilator was mystical in origin, so Thor might damage him

@OmegaDynasty: He was also in Task Force X and The Balance although in the ladder he was downplayed a bit as he was possessed by FaustNot really downplayed he did manage to take out Hades with the armor, which Hades smacked Superman away like a fly with one hand.
Thor can just BFR it.
Or if it's Yellowjacket Hank, he can simply shrink it out of existence.
I am not sure how it would dwell against Thor's Godblast, since it is meant to be immune to physical force. But the Avengers have other ways of beating it.
