Superman Prime is immune to reality manipulation? What? He did what he did to Mxy because he had a witch depower him IIRC which was just plain bad writing. I think it had to do with the laws of magic being changed or something.

 but this depends on the resistance of superman prime to magic, he resisted the sword of the archangel michael , which can cut nearly everything.   

pre retcon betonder has a lot of ways to defeat him. but that won't be so easy
