You overrate Goku. And you haven't yet stated what villains they could take. Just out of curiosity, who do you think that are the pair of strongest villains Goku and Supes could beat?

Honestly they'd be two people from DBZ because not a single character is fast enough to touch Goku nor strong enough to withstand a kamehameha wave. Sice Super Buu and some other guy (?)

Goku moves faster than the speed of light. He also can instant transmission anywhere there isn't a character fast enough or strong enough to face him. Especially since he is at his strongest at the end of DBZ. Good luck finding a fight that would be worthy. They're gonna need reaction speed and nobody has that to match gokus speed let alone take a hit from him.

@SSJLozza: Sundipping has the potential to make Superman more powerful than Goku. SSJ has a limit right? and that is 4 or 5? where as Superman sundipping has no limit. The most powerful ,sundipped version of Superman would crush the most Powerful version of Goku IMO.

As for who they could beat...probably whoever isn't Zolomon/Thawne. We just have no idea how things like the Omega Beams would work against Goku, or high levels of telepathy.

In theory goku is probably one of the few character at his level to even be able to theoretically truly "dodge" or avoid Omega beams. It's debatable whether he could avoid them or not, since he can IT to different dimensions.

Doomslayer and Despero(his telepathic abilities are arguable though)

Lobo and General Eiling.(via Genki Dama, Sundipped Supe would play them while Goku charge)

The Omega beams are different, it can be a concussive blast, a blast of pure energy, or it can easily BFR anyone in ann instant by wiping them from existence or sending them travelling through time. It is capable of simply erasing a living object, such as Goku or Superman. He can trap them in alternate realities, and send himself and other through matter and space. Darkseid stated himself that no one has ever felt the full force of the Omega Beams, he has always held back greatly. The times that the Beams have failed to eliminate opponents are because they are protected from its effect because of their place in that universe, or because they are immensely powerful, and he has only used the concussive blasts.

He can do any of this by Goku, he is not protected the same way Superman is. Superman would have to take Darkseid while the other guy took Goku.
