Depends on if Wonder Woman has her weapons or not (including her lasso, bracelet and tiara).
If she has her weapons? Wonder Woman has a definite chance of winning.
If she has no weapons, or just has her bracelets? Wonder Woman has a definite chance of being dead. She might survive, but I don't see her winning without being obscenely lucky, even with her vastly superior fighting skill and experience, if she doesn't have at least the lasso.
It also depends on if Supergirl is bloodlusted or not.
@pander1: In the New 52 they appear to be roughly equal in physical power, which is why Diana should win the majority, because her skill will give her the advantage (as seen when she wrecked Power Girl pre-N52). Supergirl however has her heat-vision, but any kind of range weapons like them are legendarily ineffective against Wonder Woman. And if she doesnt have her bracelets or anything, well this is what happened to the goddess Artemis:

This sums it up nicely for how the fight should go for current versions. It'd be nice if Azarello gave us some capabilities for Diana's 'God Mode.'
WW stomps. supergirl is probably only on the level of wondergirl. WW taught supergirl all her h2h, so she would have known all of supergirl's weaknesses and how to counter her combat skills
As this was pre 52 Supergirl win's, Wonder Woman had been badly beaten by Superman level foe's from Bizarro to Mongul she wasn't at this level of strength.
Supergirl (for some reason) is just as strong as Superman but, she doesn't hold herself back, because she wasn't raised by humans. She didn't learn to be gentle with humans.
Wonder Woman isn't as strong, but she can regularly with the combination of her strength and skill outfight Batman.
Given her years of experience, I have to give it to Wonder Woman.
