Goku, doomsday has never been hit by a kai blast before and would have no immunity to it. but doomsday wins in the end with the whole "i can keep coming back forever" thing.

Doomsday wins he is a team buster and has over a millennium of Combat experience fighting foes stronger and more skilled than him and being killed and replaced in every way imaginable. And most of all he is stronger, faster, more durable, and has an insane healing factor. His bones can carve Kryptonian steel like tissue paper. And Goku unlike DD or Superman has no HF and poor durability

Though Goku will give a good fight, Doomsday will always come back and become more resilient to whatever hit him. Even if Goku does a Spirit Bomb, he's gonna severely damage whatever planet they're on and could kill many innocent lives, something Goku would never do.
 
With that being said, DD wins

goku has Instant transmition..... and he's way faster than DD as well..... and he has the "Super Dragon Fist" (that can reach millions of miles to hit his foe and killing him )

Doomsday.  I don't think SSJ3 is anything Doomsday hasn't fought before, power-level wise.  He's battled Darkseid, Superman, JLA members.  SSJ3 Goku definitely has the edge in speed, but like I said, otherwise, I don't think it's anything Doomsday hasn't battled before.

 First off there is no way Goku can kill him even once ... Goku dies before he even moves a finger ... Yes DD stomps. This guy can fight multyple Justice League members at the same time ... But here is what they had to do to kill him (after the event with Superman) :
