The turtles have proven to be bullet/laser timers on several occasions, but I haven't seen Splinter or Shredder need to do this yet. I'm assuming they can if the turtles can though. If they can make this a melee battle, it should be very even. Both teams are the best ninjas/martial artists in their respective universes. If you count Shredder's feats from his first lifetime where he defeated legions of samurai warriors on his own, I think Splinter and Shredder can take this. I personally think those feats should count, because all of the characters in IDW's TMNT possess the knowledge, experiences, and training ingrained within them.
Snake Eyes:
Snake Eyes catches arrows between his fingers as someone fires them from behind a sheet on a clothes line. This is training.
Scan 1: Disappearing in plain sight
Scan 2: Same as above
Scan 3: Blitzes a guy several feet behind him before his knife hits the ground.
Scan 4: Blitzes mercenaries
Despite his brainwaves being monitored and troops ordered to kill him if he flinches, Snake Eyes blitzes everyone before they react.
Fights Cyborg Ninja's
Wrestles a huge croc or alligator (whatever it is, its huge).
Storm Shadow:
Scan 1: Avoids bullets and blitzes group.
Scan 2: Shreds up a guys clothes with quick and precise swordsmanship.
Scan 3: Deflects arrows.
Scan 4: Deflects bullets.
Scan 5: Deflects more bullets.
Scan 6: Catches knife in between fingers and dodging bullets.
Scan 7: Dodging heat seeking bullets?
Scan 8: Dodges a projectile fired by Snake Eyes.
Scan 1: Archery skills. Splitting an arrow down the middle.
Scan 2: Throws a photo in the air and then throws a knife through the picture (Note: Throwing a photo in the air makes it more unpredictable when floating down)
Scan 3: Shoots three cables or ropes with a bullet.
Scan 4: Throws a shuriken in the nozzle of a gun.
Scan 1: Fights a group of ninja's.
Scan 2: Fights two Joe members, uses amazing speed.
Scan 3: Defeats a group of Joes.
Scan 4-7: Fights Snake Eyes.

I don't know, I'm still undecided. Between general comic feats (not just IDW), I think both sides have a lot to pull from (though memories of older TMNT feats are severely faded). I think I am about 50/50 right now having seen these and a few other scans elsewhere.
Though I will throw out, that in some series, Snake Eyes is often depicted as carrying grenades...which could be a game changer if he ever used them.
Hmmm are we allowed to use any version? because depending on the versions it could go either way.
Comic Versions-possibly team 2
1987 versions-Team 1 wins against team 2 in a curbstomping manner.
2003 version- It could go either way but i say Team 2
2012 version- Splinter based on speed feats and combat skills could potentially solo, but considering the scans, he would need shredders help. I say team 2.
Snake Eyes and Storm Shadow for me. Even if Splinter and Shredder were willing to work together, I think Snake Eyes and Storm Shadow, when they had truces and did cooperate, worked together well. Shredder's arrogance will be his downfall, and Splinter, while probably the most experienced fighter here, doesn't have any gear. Snake Eyes and Storm Shadow are not only deadly, but are more versatile and their skill is on-par with both of their opponents.
