Storm Shadow is the deciding factor in my mind.

Depends on which Shredder/Foot versus Cobra we use.
 
If it's 2003 TV show Foot they'll win against just about any version except the comic version that was actually bad ass. And from there they would wind because Storm shadow and Cobra commander are both there.

I really don't think this fight should be resolved in one fight. Why not make a story arc out of it. A Cobra vs Foot war would be epic! Who else would love to see Karai vs Storm Shadow or Bebop and Rocksteady smash up a robot snake?
