No it makes no sense.If you had said his Kryptonian physiology kept his molecules from getting manipulated..that's one thing but I don't see how durability effects molecules.It's like saying Adam Warlock can't rip your soul out because of durabiility.A Soul is a Soul.It's not like you can shield it.

And yet many very powerful matter manipulators have failed to take down SMP. Like the Guardians, Monarch and even Mr Mxyztplk. All can manipulate matter on a massive scale, particularly the last 2 but none of them actually beat SMP.
Hmm.If I'm we've never seen Superman-Prime be affected by molecular alteration despite the enemies he fought.(Although I know this doesnt mean he cant Im just pointing it out). Hes faced people like Mxy and hasnt been reality warped(I cant remember why. Isnt because he lives in his own reality since His reality is gone?) from the people whos main power is warping reality. But I dont wanna say that reality and molecular warping are the same necessarily. But for now I will say Superman Prime. Even if we count the Void, I dont think Sentry would be a problem.
But don't forget that Sentry has extraordinary mental abillities. He couldmindrape Superman Prime easily. I'm not saying that he can win, just that this fight won't be easy for SMP. Sentry can give a very good fight here.
