I don't think she stomps. I mean Super Skrull is insanely stronger, faster and he has a forcefield. Right now I can't see how she would get past that. Also Skrull has his elasticity arms. If Samus could keep her distance she might win, but idk about Skrulls force field. If it comes to hand to hand, one solid blow from Skrull could probably crush samus.

Is the Varia Suit her normal, standard suit, if not than she doesn't have it because this is their standard, day to day equipment? I dont know much about Samus thats why i'm asking. Also is the Wave Beam standard aswell?

Once more: TC needs to be specific. Samus has the X-Ray visor, thermal visors, echo visor, dark visor, etc. All used to see invisible objects or people.

It is. The Varia suit (pictured) is what she always has; even if she doesn't always start out with it. In the Metroid Prime series, she started out with the Varia suit in the beginning (in the first Prime game, though, she loses it and then regains it). The Varia suit is her most common. Then there's the power suit, which she sometimes starts off with and then upgrades.
The Wave Beam appears in most games, but she doesn't start off with it. So it depends on your definition of standard: what she starts the games with (which is generally nothing) or the most common upgrades.
