If Nathaniel turns Doomsday into hydrogen gas, can he then resist being turned into vanilla pudding?

Not in battle. Atom's operational speed in battle allowed him to keep up with the Flash as they diffused a military skirmish (and the soldiers were unaware of their presence).
So then is this a spite on Atoms favor?

Doomsday has no defense against his vast transmuting powers, so yes, it kinda is. Captain Atom has already demonstrated removing cancer from somebody, turning lava into snow, and a few other pretty awesome feats. Cap doesn't even have to technically kill Doomsday, he only has to turn Doomsday into snow or something like that.
Cap will forget how to use his powers mid-battle and Doomsday will punch him for the win, despite him composed out of pure energy -- he has already done it before. Those two conditions (everyone turning into a blabbering idiot and Doomsday adapting in ways that defy even the skewed and ill-defined logic comics are infamous for) are met in practically every high-end Doomsday showing.@eatmore_payless: Unless you can come up with something for Doomsday, it might be.
@Morpheus_: I know you're pulling my leg with the part about Cap forgetting his powers. LOL.
As for Doomsday adapting, I wouldn't put it past him, but as I recall, he was defeated by the Radiant in their first battle, prior to adapting to his powers in the second. While the same thing could happen here, Cap would still be the winner of the battle, even if Doomsday could come back to life.
@Morpheus_: New 52 Atom doesn't need the containment suit? I thought that was the thing that made him touchable ... If he doesn't have it or need it then he should stomp since he can just pretty much just stay untouchable .... but yeah though PIS Doomsday ftw since he has a history of touching intangibles .....

IIRC, Radiant killed him with a massive explosion that destroyed a significant portion of the planet they were on, and that was HP Doomsday in an earlier form and as such already resistant to that form of injury (unless Cap could unleash an even greater blast), so I presume he will have to be subtler than that in the use of his powers. And based on what I've read up until this point (# 6) he reasonably should be.
Makes sense. I don't think Atom will be coming close to destroying planets any time soon, though. :(
You'd have to take him off Earth to pull it off. It's impossible for any hero to do it in a morals on fight while on an inhabited planet.@Morpheus_ said:

True. It's just that DC is severely lacking in cosmic hero adventures department. Captain Atom is clearly too powerful to be on Earth.
