You know, Goku could probably recognize that he was in the Matrix. He's demonstrated some crazy ass perceptive skills in the series, especially when it comes to recognizing that something is off in his environment. He could probably warp the Matrix to get some of his abilities back while inside, or realize that he's jacked in the Matrix and power up like crazy to overload the systems by giving it more energy than it can process.
So Goku could win the second either through a hand to hand fight or a technical BFR.
Goku's body well his genetics, his body will remember how strong he is no matter what universe he's in. Muscle memory, is key. The problem you have is now your having this happen.
You took Neo an average human who had to think himself powerful in the matrix, and he become near Godlike there, But now your taking Goku, a very powerful being in the real world and putting him in a place where his powers are only gonna be amped. You will basically make him a God.

OMG! this is horrible!! Imagine what would happen if you hooked a fully aware Super Perfect Cell or Super Android 17 up to the matrix?
I was prepared to agree with everyone else that Goku would lose in the Matrix. However, something just occurred to me; when people are put into the Matrix, the idea is that they perceive themselves as normal humans, to make everything consistent and believable to them. However, "normal" for Goku is still planet-buster, so if it drops him in there and he still perceives himself as "normal," that still means SS planet-buster stuff. Alternately, if Goku were put into the matrix and he were only as powerful as any other human in the matrix, THAT would tip him off that something was seriously wrong, which may allow him to begin affecting it the way hackers do.

This is a fight. You seem to be forgetting that. It would be out of character, but why would Goku be in the Matrix Universe in the first place? He doesn't belong there. But, this is a fight. It doesn't matter if Goku isn't an agent. It's a fight, and so Neo will fight Goku and vice verse.
What you said Goku would do is not in his character, and therefore he doesn't do it.
@mrbobdobalina: Goku uses ki in his fights. A ki blast will kill neo, (and could destroy the matrix) Goku wins. Neo has speed less than of kid goku, he would not be able to get a hit on FTL Goku.

No, you started with the insulting. Goku's stats>>>>>>Neo's. Goku beats him in a fight. If Goku can keep his powers in the matrix then he wins. If your trying to say he becomes a normal human in the matrix then thats really not Goku now is it? Thats Goku with none of his attributes.
