He had trouble because he had not anticipated such attack. They caught him of guard. It was stated later on that such a strategy would not work on him a second time.
Also in Day of Vengeance, the Spectre easily banished Thunderbolt, another 5D imp. Thunderbolt was given a clear command, and had began his assault on the Spectre, when he easily countered it and sent Thunderbolt and Jakeem thunder to the 5th dimension.

The only instances I know of Spectre encountering a 5D Imp are World's Funnest (lost; non-canon), the instance with Thunderbolt (won; don't know anything about TB though), and (effectively) Emperor Joker (lost).
That's not a lot for me to actually base an opinion on, especially since Emperor Joker... well, we all know Jeph Loeb doesn't mind doing wonky things when he feels like it.
Does anyone know of any other encounters between Spectre and 5D Imps? And are all 5D imps confirmed to be around the same power level? I think I've actually seen this topic come up quite a few times over the years, but I don't think I've seen anyone post scans of Spectre beating an Imp besides the Thunderbolt instance.

That's not at all what happened. The Spectre has been reduced to being an angry ghost. This was the Spectre's new origin creation (being shot and killed, angry, vengeful ghost comes out). He wasn't BFRed by the Stranger, he was BFRed by the a council of mages that manipulated the situation to create the Spectre. Stranger did nothing but watch the guy get shot, then warped away.
Mxy has on more than one occasion been shown to have more power than the Spectre and this isn't as much of a low showing for the Spectre as it is a showing of what Mxy can do if he puts his mind to it.
@Freefa11: A hostless Spectre was imprisoned when 5-D imps merged him with an asteroid with sentient life on it.
He couldn't escape without them dying. So Zauriel and I think Alan Scott did the most humane thing they could think of, and sped up the little guys so they died of natural causes early.
If I recall correctly. It definitely was in Morrison's run, "Crisis Times 5."
Spectre jobs and 5-D imps are treated as nigh-omnipotent. It's stupid really but that's how it is.
